San Pedro and the settlement of Nawt Vaya sit within a landscape defined by desert washes and prominent mountain ranges in Pima County. The terrain transitions from the Roskruge Mountains in the north, featuring Sharp Peak and Dobbs Buttes, down to the northern edge of the Coyote Mountains in the south. This area is crisscrossed by an intricate network of drainage channels, most notably Viopuli Wash, Mendoza Wash, and South Mendoza Wash, which eventually lead toward Brawley Wash.
